Proteomics-perl5-proteomics-lib is a project mainly written in Perl, it's free.
A library supporting Proteomic data manipulation
A set of library files for Perl that are useful in Proteomics analysis. Currently the library includes functions for digesting proteins.
The library makes use of Bio::Perl, which seems to have stabalised, although where possible there are alternatives provided if you wish to save some memory.
